Spoilers: Takes into consideration all of S1, S2 and Day One of CoE.
Summary: As a whole: He's a doctor... they need a doctor. What if the 456 fuckery didn't happen and Torchwood actually did recruit Rupesh, who was trying to get the gig to spy on them for Johnson, as discussed in Day One? This part: Torchwood watches; Rupesh agonizes.

Notes: Takes place starting just before and during CoE: Day One and goes AU from there onwards.

A week passed and Torchwood watched that building in the City Centre. As they slowly and patiently gathered information, Rupesh became increasingly certain that Johnson had no idea.
He had yet to tell her anything.
One time, he saw her emerge from the base on Jones' monitor and his heart leapt into his throat and he considered, in that moment, what would happen if Torchwood took it successfully. What if she were gone and all evidence of his deal were gone and he could just work for Torchwood instead?
Despite finding Harkness a little terrifying as well, there was something appealing in that notion. He felt, at least, that Harkness wouldn't kill him without a damn good reason. The problem was, he also felt like telling him the truth would be handing him a damn good reason.
When he took Johnson's offer, he had no idea that things would be so complicated. She made these people sound so... sordid. Maybe they were human beings with human failings and Harkness was some mysterious unknown quantity and maybe there were inappropriate interoffice romances going on (okay an inappropriate interoffice romance), but he now trusted their intentions more than hers. If he were still on board with his job for Johnson, he would have told her about the surveillance, that Torchwood had every intention of coming for her. He knew that. But he hadn't done it. He didn't know if he would do it. But if he didn't, he had to tell Harkness the truth and he hadn't done that either.
Jones walked by his desk, setting a fresh cup of tea on the edge of it. The bruises on his face were fading, but still visible. He had another cup in his hand and he was heading for Harkness' office by way of the stairs.
Rupesh gathered a couple of files and headed for the laboratory that had become his eavesdropping post outside the office's other entrance. By the time he made his way nonchalantly there, Harkness and Jones were already mid-conversation.
"...on the other side of the building, which I think may be an escape route we'll have to cut off," Jones was explaining. He may have been pointing to something on a schematic or on a screen; Rupesh didn't risk looking. Nope. Busy busy with his own screen down here.
"We're going to end up with more posts we have to cover than people to cover them," Harkness pointed out.
"It's a problem," Jones conceded. There was a pause. "Maybe we should reconsider moving on them directly," Jones said slowly, like he, himself, were trying to get used to the idea.
"What other choice to we have?" Harkness pointed out.
"Maybe we should find out why the government has black ops after us in the first place. We're commissioned by the Crown. Her Majesty's government..."
"Has no authority here," Harkness interjected. "And they don't like it."
"And the Crown can't protect us these days." A beat. "When you took all this over, did you imagine us being so utterly alone in it?"
There was no immediate reply but, in the silence, after a moment when Rupesh was concerned they'd hear him breathing, he hears a rustle of fabric against fabric. He dared to peek, then. Harkness had pulled Jones into an embrace; they were holding each other. He ducked back out of sight. Imagine if they saw him spying on them then? Busy busy busy with his screen. Super extra concentrating; he sure had no idea what was going on in there.
Moments later, to his surprise, Jones emerged from the office into the lab, straightening his tie. His sudden appearance actually startled Rupesh, which at least lent some credence to the notion that he had no idea what was going on in the office.
Jones spared him a nod, then kept moving, heading back into the main part of the Hub, Rupesh assumed.
He sagged against the table behind him, his eyes blankly on the screen in front of him. He had to make a choice. He had to choose. One or the other. Johnson or Torchwood. Her Majesty's government or just the four of them, 'utterly alone'.
He had to warn Johnson or tell Harkness the truth.
